Why Fish Die in New Tanks

Most new fish keepers are surprised when their fish die within the first few weeks. The tank looks clean, the water is clear, and they're following a feeding schedule — so what went wrong? In nearly every case, the answer is the nitrogen cycle, or more precisely, the lack of one.

When fish live in water, they produce waste. That waste breaks down into ammonia, a compound that is toxic to fish even at very low concentrations. In a new aquarium, there are no bacteria present to deal with that ammonia. It accumulates rapidly, stresses fish, damages their gills, and — if left unchecked — kills them. Understanding what happens next is the foundation of responsible fish keeping.

The Three Stages of the Cycle

The nitrogen cycle in an aquarium moves through three distinct stages, each driven by a different compound:

  1. Ammonia (NH₃): Fish waste, uneaten food, and decaying plant matter all release ammonia into the water. Even small amounts — above 0.25 ppm (parts per million) — are harmful to most fish.
  2. Nitrite (NO₂⁻): Beneficial bacteria from the genus Nitrosomonas colonize your filter and substrate and begin converting ammonia into nitrite. Nitrite is less immediately toxic than ammonia, but it interferes with the ability of fish blood to carry oxygen. A nitrite spike is still a serious danger.
  3. Nitrate (NO₃⁻): A second group of bacteria — primarily Nitrospira — converts nitrite into nitrate. Nitrate is much less harmful and accumulates slowly. It is removed from the tank through regular partial water changes.

A tank is considered fully cycled when ammonia reads 0 ppm, nitrite reads 0 ppm, and nitrate is measurable but controlled — typically below 20–40 ppm for most freshwater fish.

How to Cycle Your Tank and Maintain the Cycle

Cycling a new tank means giving beneficial bacteria the time and conditions they need to establish themselves. There are a few approaches fish keepers commonly use:

  • Fishless cycling: Add a small source of ammonia — such as pure ammonia drops made for aquariums, or a pinch of fish food left to decompose — to feed developing bacteria without putting any fish at risk. This is generally considered the most humane approach.
  • Fish-in cycling: Some keepers add a small number of hardy fish and manage the cycle carefully with daily water testing and frequent partial water changes to keep ammonia and nitrite at safer levels. This requires close attention and is harder on the fish.
  • Seeding with established media: Moving a handful of gravel, a sponge, or a piece of filter media from a healthy, cycled tank into a new one transfers live bacteria and can significantly shorten cycling time.

Once your tank is cycled, maintaining the cycle is mostly about consistency. Don't replace all your filter media at once — you'll wipe out your bacterial colony. Rinse filter media in old tank water (never tap water, which contains chlorine) and change only a portion at a time.

Never Use Tap Water to Rinse Filter Media

Tap water contains chlorine or chloramine, both of which kill the beneficial bacteria living in your filter. Always rinse filter sponges and media in a bucket of water taken directly from your tank. This preserves the bacterial colonies your cycle depends on.

Testing: The Only Way to Know for Sure

You cannot see ammonia, nitrite, or nitrate in your water. The only way to know where your cycle stands is to use a liquid-based aquarium test kit that measures all three compounds, plus pH. Test strips exist but are generally less accurate and less consistent than liquid kits.

During cycling, test every two to three days and log your results. You'll be able to watch ammonia rise first, then fall as nitrite rises, then see nitrite fall as nitrate begins to climb. When ammonia and nitrite both read zero and nitrate is present, your cycle is complete.

After that, weekly testing is a good habit. Changes in fish behavior — gasping at the surface, clamped fins, unusual lethargy — can indicate a water quality problem even when your routine tests look fine. When in doubt, test first before making any changes to the tank.
